Okay, let's see some additional interactions between alchemy and the other perks
Sealing can be combined with planets to make a reverse side of the world, that is however a large endeavor
reality marbles could also be used combined with sealing, making the new type of portable dimensional fortress, something like Commorragh but for humans
the intersection of webway, sealing and reality marble is a fascinating topic
since seals include curse marks like the Kama they instantly have access to magic crests, heck they may be able to mass deploy magic crests, like how orochimaru could with bites
larger in between zone being that the 9 technology and Third magic being very impressive, basically the creation of automata and Homunculus from souls, honestly the creation of the dress of heaven that was explicitly said to be third magic is nearly what the guy in the movie managed to do
the creation of robots and Golems has the additional effect of a self duplicating Automaton army
there were actually chaos robots in Rogue Trader, so this could be a return of them in this new continuity
giving them a soul also makes the robots immune to whatever causes madness and the decision to kill everything on earth
it would also probably help them integrate with the ecosystem, if you see a robot plant from the men of iron you can simply drop another robot with a soul this time, and they will be even more powerful and intuitive, whilst being less susceptible to whatever cause the madness, then have the world spirit awaken and take them down or integrate them as fairies
basically make the same things as daemon engines but not chaotic, and you have the battle automatons of the Immortal Sun
the popular theory is that either the Eldar or chaos caused the man of iron rebellion to stop humans from rising too much, personally I want that to be the Eldars fault as that would be a very legitimate source of grievance with them besides the racism
Leagues of Votan are also a thing now, so they likely would be much better with the immortal sun then the imperium
both practice ancestor worship, they should get along fabulously
honestly combines with everything I want to see what an explosive tag teigu of a catachan barking toad does, instant death even to a primarch in the form of a hand Grenade
given they already have self duplicating explosive tags, a single grenade like that is effectively a pocket exterminatus
have a thirst water enchanted teigu noble phantsm and you have evil natural water from one piece
based on how biology works in here, I can see him copying the abilities of 40k animals into weapons
psychoneyuma creating psyker trackers and intangibility belts
rust devils, being able to make a spray that destroys matter
and much, much more
the Psyker equivalent units in the Immortal Sons are likely to be biotics, which means that unlike the Perils of the warp they suffer from overheating, which their astartes toughness helps with
they have to eat regularly especially since they would be very powerful, but they would be better than biotics at their own game, they have more blood and more mass so they can sustain far more heat, they have refrigerated suits that can keep them cool, alongside being encased in a massive radiator
unlike Psykers they don't have their face open but their hands, which is better for them, as hands can be more easily replace if they are shot of filled with shrapnel
actually since even blood has been made into a tengu you could easily make ingestable augmentations
at this point i dont know if there is something they can't create, since even the teleportation of planets is on the table any type of personal grear imaginable should be pretty piece of cake

Correct me if I'm wrong but wasn't it stated somewhere that if her limiters were removed she could in no uncertain terms play pinball with the continents?
And wasn't it stated somewhere that the world usually limits her power to where she's only strong enough to do her job?
Alpha psyker telekinetic can also do that, still most alpha level psykers aren't focused, stable or trained enough for this, heck malcador was an alpha level perpetual, and he could move moons into the webway by himself

Chakra is created by mixing physical energy/life force yang and spiritual energy yin it is a composite energy and not native to the Naruto world
Nature energy is very explicitly not chakra but can be mixed with chakra to create senjutsu chakra and is native
(at least to my knowledge maybe boruto changed it or something) basically everyone has physical and spiritual energy but before the tree came along humans were not evolved to be able to mix the two to create chakra
not to mention human do naturally have some nature energy as all animals do, It's just not something you can really use on its own

. . . Don't magic circuits have to be opened by flooding them with magic energy in order to make them actually practical to use? (And not damn near fatal)
And aren't magic circuits for lack of a better word somewhat recessive? Requiring at least somewhat selective breeding to consistently produce mages with strong circuits?
Honestly the quote unquote problem of inherited circuits is one that solves simply by
. . . Not teaching them how to use them without killing themselves until they earn it and if they can figure it out on their own without killing themselves then that's a way to earn it as well
And as for the formation of magic bloodlines that's not a likely problem as without for lack of a better word (maintenance)
a bloodlines magic circuits would probably atrophy to near uselessness within a few generations
(No need to get Spartan levels of Grim here)
not necessarily, shirou managed to turn nerves into magic circuits every time he used magic, and since you are already going to start with multiple people you can have all those temporary circuits flood another person with mana so they are permanently open, then the person with the open ones can open everyone else
and there is a possibility of someone without magic circuits to use mana, like that one chick from tsukihime that could use mystic codes without them
and besides they seem to spontaneously happen even in people with seemingly no magus heritage

This is correct, the IInd would have a great relationship with their support staff. The problem is that even as broken down as the IInd currently is, the auxiliary staff of the Legion would present a significant loss of able bodied men and women. A hundred thousand men and women supporting the eventual forty thousand astartes seems fair to me and is a lot of people to lose for the Immortal Sun.
That is, of course before mentioning potential solutions such as using significant amounts of automation (easily achievable, and more acceptable to the Imperium if Esau makes a deal with the Naufrag Mechanicum - which just so happens to be managed by his Father). Or, Esau makes due with a low support staff before making it up as he goes along.
As I write this, I realize that its not actually as big of a problem as I make it out to be. Carry on, citizen.
yeah, that is going to become a problem, no navigator would serve in a ship filled with blanks, and no astropaths could communicate, they would need to have communication ships that have few if any marines to not overwhelm, much like how soviet tanks only had one command vehicle with radio, which is still a weakness other legions don't have
like it is a real life problem, one that will be exploited by their enemies
it would likely lead to much more lost ships in the warp appearing after a long time, after this they will have supplies for multiple centuries in their ships, which would lead to ships of the second legion appearing centuries afterward because they exit the warp in the middle of interstellar space and don't have a way of communicating with nearby imperial forces
so the lore of space marines appearing centuries later is going to be a real problem, at least some of them would face
given we have at least one instance of a DAOT ship appearing in the imperium, I'm sure there is a chance of a member of the legion appearing millennia into the future, much like how some Luna wolves were found way after the heresy
given how the mad scientist trope is popular amongst magus, I can see Fabius Bile being the only space marine Magus to ever exist, alongside whomever he operates in
like it legitimately would answer how he is so unkillable in the warp and his disdain for the gods
other characters I can see being added are the sensei, since they have no reason not to join the immortal sun other than familial piety
the cabal may end up deciding to simply put the two empires against one another, like you can still write them as antagonists, but that doesn't make sense
like with sealing being a thing and the massive amount of blanks present you have to wonder what they are thinking, their main issue is the destruction of chaos, and the Immortal sun is by far the best alternative with a ton of blanks and a leader that can make deamons permanently into swords, thus giving them effectively true death
I can honestly see the Cabal trying to set this up as causing the collapse of the imperium so that the immortal sun can rise but fucking up so bad that it nearly results in chaos winning
